How to Build a Fortress in the Worst Possible Spot

Let us say that there is a shrine, or a cave, or a lair or something like that in the world. I can find its location by searching in adventure mode, but how do I pinpoint it's location in fortress mode to build a mountain home on top of it?

If an existing structure occupies the above-ground area of your fortress, you cannot embark there, sadly. 

Or at least all my attempts to do so have failed.

There's a DFHack "embark anywhere" feature which I think can be used to embark on at least some above ground features. I've never used it though.

It's probably possible to locate where (down to embark tile level, but probably not further) particular underground features are by writing a DFHack script to scan the features within the current world tile while at the pre embark screen.

The icons for caves, lairs, tombs, and so forth show up on the embark map after you've discovered them in adventure mode. There's also an advanced world gen option to make those sites visible by default.

I just installed Lazy Newb Pack, so I now have access to DFhack. Thanks for the help! I just need to do research on DFhack commands.

I just installed Lazy Newb Pack, so I now have access to DFhack. Thanks for the help! I just need to do research on DFhack commands.

DFhack has some very useful utilities including stuff like bug fixes, embark anywhere etc. Just be careful not to abuse it's awesome power too much or it can be quite game spoiling.

I've noticed that a couple of features of DFhack seem to be integrated into the game without the use of the console. At the same time, I don't know what most of them do yet, so...

DfHack's labor menu thingy is a pretty good replacement for Dwarf Therapist. Something about not needing to leave the game window to manage your dwarves helps the immersion.

I'm mostly just use legends viewer and I have used a couple of DFhack commands. Mostly the die command, cause I'm a dirty cheater.
